+12V is connected only on pin 9 (ULN2003) and in red wire of your fan.
DO NOT connect +12V to RJ11.
Connect only - 12V (GND) to GND in RJ11.
P.S. There a convention: RED is for positive wire and BLACK to negative (GND) wire.

sorry Fernando I edited that after you saw it is there a pin on one of the other ports that connects directly to pin 9 of the ULN chip or do I have to weld it on the board?

Last time, you will NOT connect +12V to any pin on Ferduino Mega.
Only -12V to GND.

I only have 5v on the red line from the RJ11 jack you and I have talked about how get 12v through the board I just don't remember when I will look through the thread and find it.

I will connect power +12 only to the fan then -12 to ground on RJ11 from the fan correct?

Pin 23 is not a free pin. Is used on TFT.

You are talking about connector DB25.
Yes, you can use a relay connected on DB25.

From Ferduino Mega you will use only pin 1 and GND anything else.
ULN2003 is a new component you will buy it in some store.
Connect pin 9 of this new component to +12V.

So I am thinking of building a feruino from scratch just so I can better understand how this all works together, I have had to ask so many questions and some of these things are so simple to work out , I need more practice with the wiring and understanding of the schematics, I will continue with my build and also log my experiences with diy build. Just want to thank you to Fernando for being patient with an absolute new to this field.

I will have to get an arduino to use as a shield and test the board, I know that Ethernet does not work at all and issues with communication to stamps not sure about ULN chip. I tried one arduino that I had from another project but I did not work so I will try a new one and see if that changes anything.

I have always the sensation that you are talking about this components.
Left corner:
2 x ULN2803 connected to DB25 used for relays.
Right corner:
ULN2003 connected to RJ45 used for dosing pumps.
The board haven't any circuit for fans. Have only a connetor RJ11 to make the wiring more easy.

The image did not come up, the parts of the old Ferduino board that still worked the last time I had it running after the short happened as follows.
the tft display
the relays
the level sensors
the temp probes
the LED control
the stuff that did not work:
Ethernet (no TX or RX) communication.
PH, ORP, PH Reactor and Salinity. (every time I put the EC Stamp in the ferduino instantly had problems).
I am very circuit literate, my mom has helped were she can but other wise this really is not where my study is, I am mechanic by profession and hobby I want to set up Ferduino to make things as easy as possible for my family to enjoy our tank if something happens too me. I know I have asked a lot of you for this project and I do thank you so vary much for your time and your patience.

As your stamps are working with new board the problem in old board should be the multiplexer.
Try replace the 74HC4052 marked in red.

Maybe replace the W5100 (marked in yellow) can solve the problem the problem with ethernet.

On this way you can use all circuits so when you have all working can use the new board definitively.

The old stamps do not work with the new board something has happened to them, I think there is voltage where it should be. I had to replace all of my stamps.

I just tested all pins on the old setup using like a shield and if the pin has voltage it is 4.6v no matter the pin. what are your thoughts?
when the short occurred it blew a hole in the EC stamp I had originally on first board, lost communication with Ethernet module and ,PH, ORP no longer would read.
